Route 41 is a Johto route, linking Route 40 to Cianwood City. It is also connected to Route 49, which leads to Nap Island, the location that links Johto to Hoenn.
Route 41 is most known for the Whirl Islands, a story-optional area that is home to Lugia, although only its seen data can be obtained currently. Its four entrances are spread throughout the route.

Whirl Islands

Whirl Islands is an underwater cave that is spread throughout Route 41. A total of four entrances are spread in a 2x2 grid pattern. Although whirlpools appear to be blocking the entrances, it is not necessary to bring a Pokémon that knows Whirlpool in order to pass; the player can simply surf over those as if they were not there.
The multiple entrances are all linked together, however some areas may only be accessible from specific entrances due to one-way paths.
A Move Tutor for the move Whirlpool can be found on the west side of the north-west island. She will teach the move to any compatible Pokémon for the price of
8,000.
Misty
Misty can be found in the south-east part of the route, resting on a small patch of ground. She will fight the player if he or she has completed the Johto League.

Nap Island is a location that has been added to link Johto to Hoenn, allowing players to travel between both regions without having to pay the boat travel fees. From Johto, this is where the entry point is located at.
By swimming to the south-east corner of the map, a path that was not present in the original games can be found. This is where Johto's entry point begins. However, it is blocked by two Sharpedo having a fight, and will not go away until the Hoenn region has been completed.
